Did you make sure you set up the button associations?
If you had an older version of VBA and put the new one in a separate folder, you may want to copy vba.ini (and vba-over.ini if it exists) to the folder where the new version of VBA is, for the sake of convenience.

Be more specific: What version of VBA are you using? What is you button configuration? What operating system are you using? What game(s) are you trying to play? You might want to post your *.ini file.
1: Try a different game, maybe you have a bad dump.
2: Try redownloading the binary in a new folder so it doesn't use the same initialization files
3: Try downloading an older binary (VBA21 or VBA19.x) and see if that works fine.
It's hard to troubleshoot with such generic information.
Looks like the default controls (except Select):
D-Pad is the stand alone arrows
Start is Enter
A is Z
B is X
Not sure what Select is tied into
Make sure also that Windows' focus is on VBA, not on something else.
Instead, get rid of the old INI file. Then restart VBA and see if you can reconfigure (Options/Input/Configure Controllers/Controller 1...) the input with your keyboard/joypad.
