Since fcs movies are just keystroke sequences, would it be possible to record a movie, and instead of playing, use a different movie file as the keystroke sequence? If this were possible, you could play the levels of a game out of order, and recording all results in order into a main movie file. Is there any way of doing this with FCEU?

That is not possible. However, you can hex edit files together, in the manner you describe, by hand. Get a good hex editor and read up on the file format specs. (They're in the FAQs at Bisqwit's site) Happy Hacking.

Keep in mind that some games play differently depending on which frame you reach them. Random factors, such as which enemies drops items and such, might be different if you move the level around. Unless you have a lot of work you want to append to an existing movie, the best option is to just play it.
