Post subject: How do I fix sound desyncing?

So, I'm fairly new to TASing, but I've gotten a hold on how to record, use tools etc. but after I finish recording a superplay with SF3, the sound always desyncs mid video, and it just get's worse. An example: Link to video Any ideas on how to fix this?

Final Burn Alpha Edit: FBA w/ the built in AVI recorder during the playback.

You can use e.g. Avisynth for that, but it'd be better to find out why this happens in the first place.
