I haven't booted up 1.43 v9 in a while, but I wanted to check out Janus' BoF1/2 runs. I tried to run the ROM and video via my external hard drive, where I keep my emulators, but snes9x froze up about 3000 frames in to the movie. This usually only happens when the input display is turned on, but it has been happening without the tool activated as well. If I close my laptop (sets it to standby) and reopen, the playback will continue for another few thousand frames before freezing up again. Holding down the turbo button keeps the playback from freezing, but it will usually lock up as soon as I release the turbo speed. I can also sometimes break the problem using turbo, but this is no way to watch a playback... I am running Vista. I have tried running snes9x as an Admin, using XP and 2000 compatibility. It still freezes up every time I activate input display, and it happens with other ROM/smv combinations. In case the external hard drive was the problem, I copied the folder to my desktop, but the problem is persisting. I did a quick search of the forums and haven't seen anything about this problem yet. Does anyone know what I need to change to fix this?

Sounds like you have a dualcore. Older versions such as v9 do that with dualcore computer (I didn't use snes9x for years because of this). Try the newest version of 1.43 and see if that solves your issues: http://code.google.com/p/snes9x-rr/
It's hard to look this good. My TAS projects

It still occurs even with the updated version. Watching BoF2 run and it has started freezing at the ~20k mark. It's an improvement, but not a total fix.

I am running Vista.
There's your problem. Dual-core shouldn't be a problem, since I have one and run XP. Do you have a dual-boot setup with another OS?

This happens to me all the time. I run with a quad core processor and enough ram to store the universe in. The fix I found was disable "Sync samples with sound cpu" when playing a movie. I run snes9x 1.43 + v9. I don't know if this helps. (I run windows xp, but this fix also works with win7) I have never had a movie desynch in snes9x with this done.

andymac wins. Turning off 'sync samples with sound cpu' totally fixed the freezing problems.
